Gillingham booked their return to league 1 with a last gasp winner from Simeon Jackson. The match looked like it was going to extra time until Jackson's 90th minute goal from a Josh Wright corner.
Shrewsbury created good chances throughout the match but failed to convert them into goals. The Shropshire team could have gone in front in the first minute of the match but the loose ball in the box was cleared by Gillingham captain Barry Fuller.
Shrewsbury also saw Kevin McIntyre head wide from six yards and Ben Davies had his volley saved.
The match was the Shrews' second disappointment at the new Wembley Stadium after losing to Bristol Rovers in the 2007 League 1 Play Off Final.
